There isn’t a clear winner. Both offer similar bikes and components in the same price range. Trek has a wider variety of bikes to choose from compared to Specialized. At entry-level, you get slightly better parts when you go with Specialized.
But the Specialized Stumpjumper and Santa Cruz Hightower are the benchmarks. These two bikes are the archetypes of the downhill slaying, uphill crushing, all-around good-time having, mid-travel trail bike.

Even on flat and flowing, less steep trails, the Stumpjumper is excellent fun to ride! The Evo, on the other hand, is a lot more capable on the descents, but it also requires more of a gradient to be fun.

The difference is in the frame. The S-Works bikes use a different carbon lay-up. The S-Works frames are lighter and stiffer. The off the peg bikes do have all top of the line components, but you can buy the frame and put on it whatever you like.
Specialize has a little more cool factor so they charge a little more for the same stuff. They are far from a value brand. Personally I don’t love the Stumpjumper frame. The difference is most visible on cheaper bikes, where low cost frames are moulded to look like the top tier frames.
Cannondale offer their riders the opportunity to fall in love with an extremely well-designed and well-built machine. If you’re looking for something more traditional, then maybe Trek is the better choice for you. With a greater range of models and prices, Trek truly offers something for everyone.

Both brands offer awesome frames. Cannondale used to make the lightest aluminum frames but those days have passed. Still, they make the best frames you can buy, but so does Specialized. Both brands offer top-quality aluminum and carbon frames for high-end bikes.
Specialized bikes are a bit more expensive in general but often offer higher quality components at the top range. Giant offers many bikes in all ranges, their low end and mid-range bikes are often better than the competition.
